Hakkeijima Sea Paradise is an island south of Yokohama holding four aquariums and a small amusement park: on our visits it works right across ages one to six, pushes easily with a stroller, and has thorough baby facilities. Two practical notes — the all-facility one-day pass is the sensible buy over separate tickets, and trying to do everything is how the adults end up exhausted.
Where it fits in a Tokyo trip
A full day out on the Seaside Line south of Yokohama, and the rare attraction that suits a mixed-age family without compromise: the aquariums cover the toddler, the rides cover the older sibling. Choose it over a Tokyo aquarium when you want the day itself to be the destination.
Getting there: About 8 minutes from Hakkeijima Station (Seaside Line, connecting from Shin-Sugita on the JR Negishi line).

For a mixed-age family, yes — it is the one place near Tokyo where a toddler and an older sibling both get a full day, since it combines four aquariums with a small amusement park. For a single toddler, a Tokyo aquarium is less travel for a similar result.
